dont despair, you can also use willowtree to make the mission 1.brand new so you can do it again, 2.ready to turn in so you can hear the characters responses, or 3.completed, so you can move on to the next one. Its not that bad.

Okay, so I fixed the broken mission with the updated version of Willowtree#.

Then I proceeded to kick a lot of ass and make it to lvl 60, which I think is the highest or almost the highest you can go. I ended up picking up an awesome shotgun along with 50 other awesome weapons. Except I wanted the shotgun to shoot fire instead of electricity. So I edited the one line of code in Willowtree#. I tried it out and it was super sweet. It worked awesome.

I exited the game and then came back to it later and my character was lvl 40 with nothing in his backpack and NO missions complete. My character is essentially erased... I think I'm done playing Borderlands.

o_O Duuuuuuude! That would piss me off too.

All I can say, and I think I already know the question, is you remembered to make a back-up of your 'save game file', right? RIGHT?

At first I tried to rebuild the save file from the ground up, but then I remembered you have to load all your visited locations and all those missions and status values... fuck that... Then I found that Willowtree makes a backup for you but it's also corrupted. I may try to open it and see if I can find what's corrupted but that might expose me to the wicked powers of Chaos. So, if I do try that I'm going to need some sanctified incense and maybe some hexagramic wards.

I think I'm far more likely to give it up in favor of studying. I just found out today that I'm going to have to start getting up at 3am.
